how does government work

this is a very general question before i go off on my four day drive in two hours, so the CIA...who controls them, how are the connected? i understand the branches of government but the CIA are they allowed to keep secrets from the president, are they there own ententy? what about the FBI? i must have missed an important day in 8th grade American History. you guys probably think its a dumb question, but the relationship is kind of confusing.
